Here, maybe a way to reproduce (but maybe that’s another bug) :

I had a similar problem due to incorrect antispam filter configuration. I believe I used the antispam wizard. At the time I had no antispam software (like bogofilter) on my box, but that did not prevent the wizard to end without complaining and setup bogus filters, where every new mail was considered spam and was sent to trash.
First I thought I had a DIMAP synchronization problem, so I asked kmail to rebuild the cache. Big mistake. Every mail was considered as new and got "filtered".
Technically every mail was not lost (though some were), but that can easily result in a true loss when the trash is emptied.

This was with OpenSuse packages, version 4.0.82 (or maybe 80...).
