Maybe KMail thinks that your index files are out of date and recreates them.
If the index is more than 5 seconds older than the newest mail in maildir or the mbox modification date, it will recreate the index.

Please check if that happens by running KMail from a console and check if the debug output says something about this.

Are your folders on a NFS server? Do you have uncommon clock problems (maybe NTP)?
