I have the same problem here!

Quick fix: the only way to mark/unmark a message is to double-click on a message and then use the "Message"::"Mark Message" menu. 

This is quite annoying (and the first time I feel like reporting a kmail bug since I started to use it, back in 2000... So it will tell you how much I used and like kmail!).

My version is also on KDE 3.5.8-7.fc7 Fedora

Compared to Steve, I also tried the "KDE-testing" repository for fedora to get the latest kdepim version. So the bug is also not fixed in this version :
KMail 1.9.6 enterprise 20071204.744693

This bug does not seem to be just fedora related as I also found this report :
