where to set variables like PATH, CUPS_SERVER...

You could try it with a restart.

Other possibility: try it in /etc/login.defs
Look for ENV_PATH

I admit I have hacked it into startkde though.

Maybe gdm has some file where it can set variables depending on started 
session?
