Maybe you restarted KMail too fast. By default all folders are compacted 
when KMail is closed. This might take some time if you have large 
folders. Unfortunately there is no indication that KMail is still 
compacting folders (except disk access and a busy kmail process in the 
output of 'top' or 'ps' or similar programs).
