Can reproduce here.. ( using recent git)

debug output may tell us something ( I was trying to add a shortcut to
find-in-files):
[6012] Critical:kate(6012)/kdeui (kdelibs): Could not write to
"c:/users/andrius/appdata/roaming/.kde/share/apps/kate/plugins/findinfiles\ui.rc" 
[6012] Critical:kate(6012)/kdeui (kdelibs): Could not write to
"c:/users/andrius/appdata/roaming/.kde/share/apps/kate/plugins/katekonsole\ui.rc" 

dir %APPPDATA%\.kde\share\apps\kate\plugins has no files inside


there is %APPDATA%\.kde\share\apps\findinfiles\findinfilesDefaultshortcuts.rc
that seems to have the shortcut I've added:
<kpartgui version="1" name="findinfiles">
  <ActionProperties>
    <Action shortcut="Ctrl+Shift+K" name="findinfiles_edit_find_in_files"/>
  </ActionProperties>
</kpartgui>
