Sure you can. It's even easy to do that.
cd independentapp
mkdir independentapp
git mv *~independentapp independentapp # zsh syntax
git commit -m "Prepare for merging"
cd ../kdemodule
git pull ../independentapp master
Done. That's all you need. You don't need common history to perform a merge.

Now that's difficult to keep history. Not impossible, but difficult.
