KMail does this since ages and it works for me since ages. I did some 
research into the history of this functionality. Guessing the identity 
to be used for a reply based on the To and CC headers of the replied-to 
message was added to KMail on Oct 21, 2001, i.e. 7 years and 4 months 
ago. [1]

Nowadays the magic happens in the method KMMessage::identityUoid [2], 
but the principle hasn't changed a bit since Waldo introduced this 
functionality.

There is only one way to override this magic and that is forcing the 
usage of a certain identity by setting an identity via a filter.

I suggest you check your filters. Look for a filter with a "Set Identity 
To" action.
