I think most of these observations are in various bug reports, but perhaps 
having them in one place is useful:

With any filter action, filtering IMAP messages only ever works for individual 
messages at a time. So, for example: Select one message, hit Ctrl+J - any 
relevant filters are applied (eg, the message is moved to another folder if 
appropriate). But, select multiple messages, then hit Ctrl+J: the first 
message is filtered and moved. Other messages, however, just get a line 
through them, and aren't moved.
