It should at least be an option. My guess is that this is already filed as a
wishlist item on bugs.kde org where you could vote on.

Better add your use case, i.e. clicking on a file rather than a program,

Actually all processes should currently have their working directory being set
to the one KDE was launched in, as application launching is handled by a KDE
session daemon called klauncher and application's like Konqueror just send
launch request through DCOP

I agree. Konqueror/klauncher should still pass the full filename to the
application but changing the working directory can't hurt.
