You can remove kmenuedit.desktop from $KDEDIR/share/applnk/Settingsmenu or 
create a $KDEHOME/share/applnk/Settingsmenu/kmenuedit.desktop with

[Desktop Entry]
Hidden=true

in it.

That will not remove the menu-entry, but the user will no longer be able to 
use it to start kmenuedit.
