I think the freebsd-clang mkspec problem is a red herring: upstream has it in
mkspecs/unsupported/freebsd-clang, we do some patching and black magic in
devel/qmake5 to move it to mkspecs/freebsd-clang.

This looks more suspicious to me:
> Cups support cannot be enabled due to functionality tests!
> Turn on verbose messaging (-v) to ./configure to see the final report.

Can you try building again with WANT_QT_VERBOSE_CONFIGURE=1?
