Hi!

It seems that the application window minimized to tray. Unfold the tray  
(little up arrow at the right part of it) and click on your application  
icon.

If you want to prevent application from being minimized to the tray,  
choose "Settings->Configure application" and uncheck "Minimize to tray"  
option in settings (the exact placement of the option depends on the  
application).
