You're talking about navigation but not about all the rest that people do with a file
manager, like, actually managing files. And that's where the additional item gets
in the way, since it's not really an item that is in the current directory.
End of (off topic for "sane defaults") discussion: no ".." item and the up button stays.

Let's focus back to disabling the plugins... apparently there are technical issues
with that, but I haven't looked into it yet.
