No, it's only for libs...
You can put all binaries in /usr/bin and libraries in /usr/lib64,
or at least it works for me on my distro (mandrake).

Mh, i admit don't know the exact difference of using those two options,
but i think that if you use --enable-libsuffix=64 instead of 
--with-libdir=/prefix/lib64, not only libs will be in /prefix/lib64,
but the configure script will also look for the required libs in
/usr/lib64 /usr/X11R6/lib64, etc

Probably when compiling with "--with-libdir" the true solution may be to set 
the value to the libdir relative to prefix, or else if libdir is not set my 
patch should be ok...
