I already fixed this bug locally and will commit this fix soon. As 
workaround please add

dontshowIndexRegenerationWarning=false
(yes, it has to be false)

to the [Notification Messages] group in your kmailrc. This should 
prevent the message box from appearing and KMail from crashing.
