After some off-list mails and IRC I propose this:

This is how my xml looks like now

I will remove all unclear data (even though have an description for it) and 
move to CML. The result for this one spectrum would be:

<spectrum>
   <peak xValue="3574.43" yValue="300" xUnits="Å" 
yUnits="???".../>
</spectrum>

I need to look up how do describe the unit (it is Ångstöm). The intensity is 
relative to the strongest spectrum of the element. That gets 1000. So an 
intensity (yValue) of 300 means 30% of the strongest line.
The rest will be removed because I don't need them in Kalzium (Kalzium is 
educative and not really scientific and not many people are interested in 
that data anyway).
Now the question is what is the yUnit? Mathematically is has no unit, of 
course.
