The freenx-server init-script ist broken. Either remove the
additional runlevels from the init-script manually (it's a line
starting with LSB) or modify the maintainer-scripts for the package
preinst/postinst. Anyway this has nothing todo with your initial
problem of the keys.

you can simply create the keys manually with ssh-keygen.
