OK, I think that means that root uses the defaults ( instead of the 
xorg.conf )

Hmmm. Lets look at a centos box . . . .

compiled/ is normally a subdirectory of

        /var/lib/xkb

My suse machines have

        /var/lib/xkb/compiled/README.compiled

        from xkeyboard-config*.rpm and  xorg-x11-server*.rpm

but

Looking at centos I see 

        /var/lib/xkb/README.compiled

        from xorg-x11-server-Xorg*.rpm


so 

even though this might not be the fix . . .

try creating a link as root

        ln -s /var/lib/xkb /var/lib/xkb/compiled/

and see if the 

        "Cannot open "compiled/server-1000.xkm" to write"

error goes away.

root can write anywhere, so not opening a file often means a path issue.
