You set it all up in the NX Client. See here for how to configure the
Client for various session types:

Just be aware that...

 ...a) you may need to use the full path to the app binary
 ...b) you may need to write a 2-4 line wrapper script that starts
       the binary after setting up the required environment (things
       like PATH, LD_PRELOAD and LD_LIBRARY_PATH), depending on how
       your distro and its SSH setup is designed
