There is no such document so far.

GFP, I know it has no high priority, but are you planning something like a 
Protocol description for client and server protocol?

You have got the nxrun-source package and the freenx source code as reference.

You can also quite easily create logs, which show you most of the protocol 
with setting NX_LOGGING=1.
