Then I would try to find at least one image that is not displayed in digikam and check its file system permissions, read all metadata using exiftool, search for it in digikam database etc.

Configure > image editor > versioning > in main view: always show
original images (checked on)
It didn't make a difference. Same number displayed: 12447 items but
the tags show: 13651
