I can confirm that this is happening in KDE 4.7.4.  I'm running Fedora 16. 
Kmenuedit has had problems for awhile.  Seems things are not being saved
correctly. Sometimes the are, sometimes they're not.  It's a crapshoot.  
I've tried logging out and then in to see if that helped and it didn't.
Dragging subfolders to rearrange the menu doesn't work either.
