Can't reproduce in 4.4.1 
Can you recheck please? If it still happens, it would be nice that in
KMenuEditor you Restore to System Menu (in the Edit menu) then move one item
(precise which one and in what section) and attach the
applications-kmenuedit.menu file that you will find in your HOME/.config/menus/
folder to this bug report in order for me to see what happens.
