Looking at the widget style it looks like GTK1 (may be is GTK2 without styles),
or another simple and lightweight toolkit (maybe Tk as it is Python defaults).
Or may be they are using they own toolkit. KDE is only capable of modifying
Qt4/KDE4/Gtk2 application colors AFAIK. I don't know if something can be done
in this case.
Try to uncheck the checkbox "Apply colors to non-KDE4 applications" in the
Colors KCM in SystemSettings/Appearance.
Also try to investigate what is the toolkit of PyMOL.
