I was using KDE4.1 RC1 (for Kubuntu) when I tried an alternative manual solution that 100% fix the bug instead of "remove the Pager widget & after re-add it again" but you are still forced to do it everytime that compiz is loaded (very annoying):

Go to CCSM settings, in "desktop size" : horizontal virtual size change the value & after put the right value you wanted (I had value 4 for 4 desktops, I changed it to value 5 & after I returned to value 4).

Now Pager is fixed, if you want to have it in multiple rows only you must go to "Pager settings" & set the right "Number of rows" (in my case I wanted 2 rows).

Would be nice if Pager detects the change of Window manager event to handle in real time the right number of desktops (or viewports of compiz).
