Yes, it seems that there is no way to save annotations from .okular file to
.pdf now, but the file and annotations are readable in Okular. The original
file can be easily exported from the archive (File -> Export as -> PDF).

The only thing I can recommend is that if you want to share PDF you should save
in PDF (annotations can be removed or edited later without data loss).
