Can you try the following procedure?

1. "Settings -> Configure Okular..." in the main menu.
2. The "Annotations" page, choose "Pop-up Note", then press "Edit".
3. Click on the blue color button and choose the other color (e.g. yellow).
4. Click "OK", then "OK".
