Barth,

it seems to be good! Everything fixed/clarified!
I'd only close the issue with the File/New Session wish, fix the fact that when opening a file using the File -> Recent Files menu it does not ask for confirmation even if the document has been changed (oops!) and do some more plugin tests (but not today, it's become too late) and then release.

Thanks for the clarification regarding activating vs triggering Apply. Now it's clear.

And I'd be interested in some more explanations to y-shared axis boxes. I'm not sure what your "Correct" means. If the Y vectors have different ranges or different units, it won't do it? Or is the mostly-horizontal rubberband dragging for y-shared, and mostly-vertical dragging for y-shared not implemented? I'd find it neat that when selecting plots in a same line, y gets shared, and in a same column x gets shared by default.
