Can you run:
balooctl config list hidden
from the Terminal?

If the Output is "no" then this seems to be intended behavior (Works the same
for me unless I index hidden files with baloo).

Alternative solution is to use another search tool (Open Dolphin -> click the
search icon -> More Search Tools).
