I will probably change it to allow existing playlist items to not be filtered out, but I can handle that.
If you want to know how to remove tracks based on the file name, if you right-click on one of the columns in a Playlist there should be an option for File Name (Full Path). If you enable that column you will be able to use the search/filter bar just above the playlist to type in the path you *don't* want added. Then you can select those items in the playlist and remove them.
With your patch applied they won't show up again next time you open JuK (once I apply it, of course).
Do you have commit access or should I apply it?</pre>

There isn't a way to exclude folders.
It is bugging me all the time. I can't stand it so I starting patching
it with a little C++ and Qt knowledge.
Here is my patch. If my patch can merge into mainline, our users
should be happier :). I don't have much C++ experience, there are some
hacks in my code, but that's the best what I can do. So please help me
