Upgrading a Tarball installation - what files need to be preserved between versions?

Dear Gilles,

If a new tarball is used, uncompressed, and installed, when it is first 
run, does it just use the files already stored in the Window's profile 
areas (by the previous tarball installation), or does it over-write them 
on first usage?
